Analysis of microbial diversity in Shenqu with different fermentation times by PCR-DGGE BJM
Liu,Tengfei; Jia,Tianzhu; Chen,Jiangning; Liu,Xiaoyu; Zhao,Minjie; Liu,Pengpeng.
Abstract Shenqu is a fermented product that is widely used in traditional Chinese medicine (TCM) to treat indigestion; however, the microbial strains in the fermentation process are still unknown. The aim of this study was to investigate microbial diversity in Shenqu using different fermentation time periods. DGGE (polymerase chain reaction-denaturing gradient gel electrophoresis) profiles indicated that a strain of Pediococcus acidilactici (band 9) is the predominant bacteria during fermentation and that the predominant fungi were uncultured Rhizopus, Aspergillus oryzae, and Rhizopus oryzae. In addition, pathogenic bacteria, such as Enterobacter cloacae, Klebsiella oxytoca, Erwinia billingiae, and Pantoea vagan were detected in Shenqu. DGGE analysis...

Polycyclic aromatic hydrocarbons (PAHs) constitute a group of priority pollutants which are present at high concentrations in the soils of many industrial contaminated sites. Pollution by these compounds may stimulate growth of organisms able to live in these environments causing changes in the structure of the microbial community due to some cooperative process of metabolization of toxic compounds. A long-term PAH-contaminated soil was stored for several years and used to analyze the native microbiota regarding their ability to grow on pyrene, benzo[a]pyrene, as well as in mixtures of LMW- and HMW-PAHs. Molecular profiles of the microbial community was assessed by PCR-DGGE of 16S rRNA gene, and the number of bands observed in DGGE analyses was interpreted...

Arbuscular mycorrhizal fungal communities in the rhizosphere of a continuous cropping soybean system at the seedling stage BJM
Cui,Jiaqi; Bai,Li; Liu,Xiaorui; Jie,Weiguang; Cai,Baiyan.
Abstract Arbuscular mycorrhizae (AM) fungi play a crucial role in the growth of soybean; however, the planting system employed is thought to have an effect on AM fungal communities in the rhizosphere. This study was performed to explore the influence of continuous soybean cropping on the diversity of Arbuscular mycorrhizal (AM) fungi, and to identify the dominant AM fungus during the seedling stage. Three soybean cultivars were planted under two and three years continuous cropping, respectively. The diversity of AM fungi in the rhizosphere soil at the seedling stage was subsequently analyzed using polymerase chain reaction (PCR)-denaturing gradient gel electrophoresis (DGGE). The results showed that an increase in cropping years improved the colonization...

Bacteria diversity and microbial biomass in forest, pasture and fallow soils in the southwestern Amazon basin Rev. Bras. Ciênc. Solo
Cenciani,Karina; Lambais,Marcio Rodrigues; Cerri,Carlos Clemente; Azevedo,Lucas Carvalho Basílio de; Feigl,Brigitte Josefine.
It is well-known that Amazon tropical forest soils contain high microbial biodiversity. However, anthropogenic actions of slash and burn, mainly for pasture establishment, induce profound changes in the well-balanced biogeochemical cycles. After a few years the grass yield usually declines, the pasture is abandoned and is transformed into a secondary vegetation called "capoeira" or fallow. The aim of this study was to examine how the clearing of Amazon rainforest for pasture affects: (1) the diversity of the Bacteria domain evaluated by Polymerase Chain Reaction and Denaturing Gradient Gel Electrophoresis (PCR-DGGE), (2) microbial biomass and some soil chemical properties (pH, moisture, P, K, Ca, Mg, Al, H + Al, and BS), and (3) the influence of...

Comparison of DNA extraction protocols for microbial communities from soil treated with biochar BJM
Leite,D.C.A.; Balieiro,F.C.; Pires,C.A.; Madari,B.E.; Rosado,A.S.; Coutinho,H.L.C.; Peixoto,R.S..
Many studies have evaluated the effects of biochar application on soil structure and plant growth. However, there are very few studies describing the effect of biochar on native soil microbial communities. Microbial analysis of environmental samples requires accurate and reproducible methods for the extraction of DNA from samples. Because of the variety among microbial species and the strong adsorption of the phosphate backbone of the DNA molecule to biochar, extracting and purifying high quality microbial DNA from biochar-amended soil is not a trivial process and can be considerably more difficult than the extraction of DNA from other environmental samples. The aim of this study was to compare the relative efficacies of three commercial DNA extraction...

Early Changes in Soil Metabolic Diversity and Bacterial Community Structure in Sugarcane under Two Harvest Management Systems Rev. Bras. Ciênc. Solo
Azevedo,Lucas Carvalho Basilio; Morais,Marcio; Lambais,Marcio Rodrigues.
Preharvest burning is widely used in Brazil for sugarcane cropping. However, due to environmental restrictions, harvest without burning is becoming the predominant option. Consequently, changes in the microbial community are expected from crop residue accumulation on the soil surface, as well as alterations in soil metabolic diversity as of the first harvest. Because biological properties respond quickly and can be used to monitor environmental changes, we evaluated soil metabolic diversity and bacterial community structure after the first harvest under sugarcane management without burning compared to management with preharvest burning. Soil samples were collected under three sugarcane varieties (SP813250, SP801842 and RB72454) and two harvest management...

Extraction of bulk DNA from Thar Desert soils for optimization of PCR-DGGE based microbial community analysis Electron. J. Biotechnol.
Kumar Gothwal,Raj; Kumar Nigam,Vinod; Mohan,M. Krishna; Sasmal,Dinakar; Ghosh,Purnendu.
A reliable method for characterizing microbial communities on the basis of their differences in the 16S ribosomal RNA (rRNA) gene sequences in the hot arid zone sandy soils has been optimized. A desert plant (Calligonum polygonoides) was chosen to provide the rhizospheric soil samples, collected from three different agro-ecological locations. Total community DNA was efficiently extracted at small-scale level using direct lysis with hot sodium dodecyl sulphate (SDS), glass bead beating and finally subjecting the sandy soil to liquid nitrogen freeze-thaw cycles. To amplify V3 region of bacterial 16S rRNA gene, universal conserved primers were used. Second round polymerase chain reaction (PCR) was attempted to increase product concentration and to minimize...

Is the nitrification a redundant process in arid regions?: activity, abundance and diversity of nitrifier microorganisms RChHN
NOE,LAURA; ABRIL,ADRIANA.
We tested if the microbial functional redundancy concept (theory relating changes in ecosystem functioning by species loss) apply for changes in the ammonium-oxidizing community (nitrifier bacteria) due to: a) grazing disturbance, b) seasonal variations (dry season vs. wet season), c) habitat type (soil vs. organic residues), and d) ecological conditions (two eco-regions), in an arid region of central-western of Argentina. We determined: a) abundance of culturable nitrifier bacteria, b) nitrification activity and efficiency, and c) nitrifier community genetic structure by PCR-DGGE (richness and similarity index). Grazing did not change the nitrifier abundance, activity and richness, while seasonally and eco-region effects were scarce. Contrarily, the...

Microbial diversity in an Oxisol under no-tillage and conventional tillage in southern Brazil Rev. Ciênc. Agron.
Babujia,Letícia Carlos; Silva,Adriana Pereira; Nogueira,Marco Antonio; Hungria,Mariangela.
The no-tillage (NT) system of soil management is recognized as more sustainable than conventional tillage (CT), with an important role played by soil microorganisms. The objective of this study was to estimate differences in soil microbial diversity under NT and CT at different soil depths. For that, bacterial (16S rDNA) and fungal (18S rDNA) communities were evaluated by denaturing gradient gel electrophoresis (DGGE) in a 20-year field experiment established on an Oxisol in southern Brazil on which soybean has been grown in the summer and wheat in the winter. Soil samples were collected at the depths of 0-5, 5-10, 10-20 and 20-30 cm, and submitted to DGGE analyses. The results revealed lower similarity (28%) between bacterial communities in the NT and the...

Microbial dynamics during azo dye degradation in a UASB reactor supplied with yeast extract BJM
Silva,S.Q.; Silva,D.C.; Lanna,M.C.S.; Baeta,B.E.L.; Aquino,S.F..
The present work aimed to investigate the microbial dynamics during the anaerobic treatment of the azo dye blue HRFL in bench scale upflow anaerobic sludge bed (UASB) reactor operated at ambient temperature. Sludge samples were collected under distinct operational phases, when the reactor were stable (low variation of color removal), to assess the effect of glucose and yeast extract as source of carbon and redox mediators, respectively. Reactors performance was evaluated based on COD (chemical oxygen demand) and color removal. The microbial dynamics were investigated by PCR-DGGE (Polimerase Chain Reaction - Denaturing Gradient of Gel Electrophoresis) technique by comparing the 16S rDNA profiles among samples. The results suggest that the composition of...

Molecular and cultural analysis of seasonal actinomycetes in soils from Artemisia tridentata habitat Phyton
Gonzalez-Franco,AC; Robles-Hernandez,L; Nuñez-Barrios,A; Strap,JL; Crawford,DL.
In order to understand the temporal dynamics of actinomycete communities of the rhizosphere of the desert plant Artemisia tridentata (sagebrush), two complementary methods were used. They were: (1) 16S rDNA-based PCR coupled with denaturing gradient gel electrophoresis (DGGE), and (2) an agar plate enumeration methodology in which three different media were used to quantify total bacteria, actinomycetes, and fungi. The objective of this research were: (1) to obtain a comprehensive picture of the structure of actinomycete populations, and (2) their dynamics in the rhizosphere of young and old sagebrush plants during two distinct seasons. PCR-DGGE analysis showed that actinomycete groups were less diverse in rhizosphere soils collected in winter than in bulk...
